How does Shopify connect to Xero?
A Xero Shopify integration posts Shopify sales, refunds, shipping and gateway fees to Xero, usually as daily summaries per payment gateway, so PayFast or Peach payouts reconcile through clearing accounts.

How do you reconcile Shopify payouts in Xero without Shopify Payments?
South African Shopify stores are paid by their gateways, not by Shopify, and each gateway pays out on its own schedule with its own fees. We give each gateway a clearing account in Xero: daily sales go in, fees and payouts come out. When a PayFast or Peach deposit appears in the bank feed, it matches the clearing account exactly, and any difference points straight to the order that needs attention.
